non series? singles? How do you refer/categorize/sort books that are not in a series? I usually call them singles, but curious your thoughts.

Non series books are usually called "standalone" books.

Yeah, standalone, however, that doesn't necessarily mean that book is not in the same universe or series

What do I call them? Just....books. Oftentimes, unless clearly specified one way or another, the line between stories by certain authors tend to be a bit blurred. Characters, locations, events, etc from one book or series may be referenced in another. Or not. Stephen King's The Dark Tower series is an example that comes to mind; there are the 7 (or 8?) books in the series proper, but many of his other works tie in. I find it hard to say such books are truly standalone when they're part of something much bigger.

As far as file organization, so far I have any series (official or unofficial) of 5+ books in a folder for that series. Anything less, including quartets and trilogies, goes in a "miscellaneous" folder. But that's all subject to change.
