Because these .apks are modded in some way, is it best practice to uninstall the old version first or can I just install the new version right over it?

So I figured out how updates work with modded apps. But do you have to uninstall the older modded version every time there is an update??

I've found I usually do not have to uninstall previous versions *if* the modder of the new version is the same as the old. Therefore, when I dl an app, I add the modder to the filename so I can check it when there's a new release. So, for example, Balatan over Balatan is OK, while Tryroom over Balatan is likely to generate an error.
